When Pikachu uses thunder, it releases a very fast amount of electricity to the sky. The speed makes it impossible to see. The released electricity is controlled to created Thunder. The other version is when Pikachu releases a high amount of energy into the sky. By controlling the energy, it can make the illusion of Thunder falling from the sky. Everyone knows about how there are two charges to electricity, right? And how these two charges are attracted to each other, right? Pikachu builds electricity in it's cheeks over time (this is mentioned in the anime). So Pikachu releases a large amount of charged electricity at the opponent, creating an electric field around the opponent. The field then draws the opposite charged electricity out of the sky.
