Well, they don't make distinctions based on their quality, like a Shiny Giratina (Origin), which only 3 people have and can't be obtained, would give you the same amount of points as a Magikarp as long as they had the same XP.

I should also probably mention that LV100 Mystic Spiritombs or Mystic Sableyes are potentially the best Pokemon in the game after training their attacks considering that they have no weakness and that Mystics are amazing.

But Shinies are cool, too, since they have 25% more HP.
