JadenxAtemYAOI
Not that I remember. Eisenstein had it in his deck, but he didn't use it. The closest equivalents are Bastion using Cursed Seal of the Forbidden Spell on Jaden (stopping him from using Polymerization, which apparently was the only way Jaden could fuse back then) and an Obelisk Blue student in Season 4 using Horus LV8 and Royal Decree against Jaden. Zeppeli Gyro Supreme
In the GX anime, didn't some guy use Non-Fusion Area against Judai?
Bastion used Cursed Seal of the Forbidden Spell, and Chazz used Chtonian Polymer to steal his monster. I don't think anyone ever actually activated Non-Fusion Area, though. And then there were some anime-only cards... l @Dimensional Fissure: Annoyingly enough, there exists Parallel World Fusion.

HaouJudai
the best strategy against hero decks is super polymerization. for example if you see they have stratos on the field - you summon a water type and you can use their stratos to make an absolute zero.
