I recently finished catching up completely with the manga, and I'd still say my favorite is Part 3 overall. But 2, 4 and 7 are all close up there too. 2 was just solid all around (with my favorite Jojo), 4 had the best setting and villain and 7 had the best story and (debatably) art.
